Up यानी खड़ा करना। 'हमने नया setup किया है' = कुछ नया establish किया — office, business खड़ा करना ही set up है।
Up means standing up. To set up something is to make a new thing stand up — an office, a business or a whole new setup. That is why 'We have a new setup' means something new has been established.
